Get to the Zoo when it first opens. Try to visit when the weather is moderate. We visited in August and it was very, very hot. You might need two days to cover the entire Zoo or at least a day and a half, especially with small children. Definitely take the tram ride first, it gives you an overview of the entire Zoo so if you only have a limited amount of time, you can quickly visit which exhibits you want to see after the tram ride.

We stayed at the Sheraton Mission Valley San Diego Hotel which was great and nearby to the Zoo. Family friendly for sure.

If you have really little ones, I highly suggest you take a stroller just in case their little legs can't handle walking all day. Even with rest breaks, my active 5-year old needed to rest. Instead of just sitting at a restaurant, I pushed her so she could still rest and continue to see the zoo at the same time.
